遠野貴樹與篠原明里自小學畢業後即分隔兩地。雖然兩人之間持有對對方特別的思念，但是他們只能任由時間無情地流逝。終於在某天，貴樹終於決定要冒著大風雪去見明里……

本作品一共分成三編，分別是︰「櫻花抄」描述貴樹與明里幼小愛苗的萌芽，與及他們重逢的一天；「太空人」是以貴樹的高中同學澄田花苗對貴樹的思慕來詮釋；與片名同名的「秒速5厘米」則描述各人內心之徬徨。

這是以「此時、此地」的日本作為舞台，用抒情式畫面構成的連作短編動畫作品！
